It is unknown what will happen to the Academy. However, it is confirmed that the Future will be in FusionFall Legacy. In exchange, the tutorial/early levels of the game took place in the Academy. I'm literally fanboying so hard right now. The Future in the original FusionFall game was removed as of February 16th, 2011. Not only will it have all of the characters in the original FusionFall but will also incorporate new characters from beloved shows like Steven Universe and Ben 10 omniverse. The game is still in production, with a potential launch scheduled for 2017.
